Crowdsourcing: SuitePeople Payroll - HSA and Garnishment Handling

We are in our implementation of SuitePeople Payroll. As a part of this process, we have been told that there are limitations to the SuitePeople Payroll's ability to handle garnishments and HSA contributions automatically. Have others encountered these limitations and, if so, how or what steps have you taken to make alternative methods work?
