How best to record Customer Deposits

We require customers to pay a deposit that we keep on file for at least 2 years. At that point, we evaluate their payment history and decide if we apply their deposit to their balance. What is the best way to record the deposit on a customer account without it affecting their balance? We have scripts that automatically charge a customer's credit card for the balance on their account and would not want the deposit to affect the balance.
