Adjusting Annual Salary within Element Entries

How do you all handle an exempt employee who returned from LOA mid pay period but the full salary is being paid? Or those who term mid pay period? We adjust the annual salary element (since the salary isn't automatically updated to reflect actual days worked like it used to in Psoft - prior to our conversion) but the pay rate displays incorrectly on the payslip.
We believe our system was configured incorrectly by our integrators, it doesn't make sense that the system doesn't generate an adjustment for dates the employee was on LOA. Granted, our LOA employees are Leave - Payroll Eligible. Is that why? In Psoft we had a P/L value that determined if the employee's salary should be paid or not.
