I am rather new to the Planning admin role for Hyperion, so I am sure there is probably an easy answer for this (hopefully).

In our test environment, I deleted members from the department dimension that no longer have children, due to a reorg in our company (ex. deleted parent member DEP_Accounting, which rolled up to DEP_Finance.  All members that rolled up under DEP_Accounting, now rollup under another parent within DEP_Finance).  When I refreshed the database, the totals in the test environment were equal to my total "pre-metadata" update amounts in the test environment.  No issue here.
