Application Refresh Taking Over Two Hours

Our application refresh is taking over two hours to run when we add a new "store" account. This typically could take up to an hour, but not all the time and never this long.
The recommendation from Oracle support was to remove zeros and reduce upper-level blocks, but I didn't understand the online documentation on how to do either of those things.
Are there any detailed instructions, preferably with screenshots, on how to do the above? Or are there any other suggestion on how to reduce the refresh time?
