What is the best way to remove courses from FTP site but keep the record of completion on the user r

We need to pull off several hundreds of SCORM courses from our FTP site. I am wondering what the impact of deleting the content from the FTP site will be? Or what steps I should go through.
Over the years, I have just unpublished the course so that the user record stays intact. Will there be any consequences to the user if I remove the actual course from the FTP site?
Also, I have always been confused about the different results one gets if a course is in the showroom or the warehouse and published or unpublished? Can any one help fill in the pros and cons of each combination?
