Impact of Customization upgrading from R12 to R13

Hello All,

One of our customer's test env is upgraded to R13.17.11 recently from R12.1. So far we find most of the customizations we made in this test env remained same as we made in sandbox and published in this env before upgrade. However, the appearance part are gone, such as Logo, background pictures etc. I didn't expect this happening. Anyone else faces similar issue? And how do you recover it?
