Tuning SQL queries

Does anyone have any hints or tips they can share on techniques to tune SQL queries in BI Data Models?

I have a BI Report which contains a single data model and returns payroll run result data. The report runs fine in most cases and completes within a minute or so. However I have tried running it against a very large payroll (circa 60,000 employees) and it is failing to complete successfully. I've tried extending the SQL query time out setting but its still not completing in time. 

The SQL query itself is fine, in terms of the table joins etc... (I have taken the SQL query directly from User Entity)
