Updating/fixing a SCORM package without generating emails/leaving learners stranded?

What is the correct way to replace an e-Learning SCORM course, if an error is spotted?
Content (required):
o We can’t use the ‘Replace’ option, as the file structure changes (I don't want to risk problems manually modifying IMSManifest.xml)
o I want to make sure that anyone who completed before the change, sees the most recent version (if they try to re-launch it).
- From Activities, if I delete the activity and re-create, the completed learners can’t launch anything (as 'their' activity has been deleted).
- If I use the ‘Offering Content’ option to ‘Clear SCORM 1.2’, this seems OK in release 21D, but is it the right thing to do? Prior to 21D, if I try to swap out the SCORM on the activity, it causes duplicate activity entries on the learning details page (known issue due to be fixed).
