Preventing FDMEE and Scheduled batch to run and update post app Cloning

We are cloning DR env from Prod on daily basis , but the FDMEE application connection details and URL's are copied simultaneously also the scheduled batch reports and jobs are getting cloned in DR as well which are pointing to PROD URL's connections. It requires manual intervention to update all the above mentioned parameters. Please suggest way out.
