How to track lots that are manufactured from 2 different components

We have Primary and Alternate Structure where the component items are different. We would like to track the lots separately that are manufactured using Primary Structure and Vice Versa.

The reason being, there is a change in performance of the Final Assembly based on the Structure that is used. We want to control the lots that are shipped to the customer based on the Structure. Is there a way to achieve this requirement?
