Publishing changes in one project overwrites changes made in another

Has anyone experienced this issue and has found a fix?

We have created different projects for different modules we are developing. However, we have found that when we publish our changes in Project 1, they overwrite all the work already published in Project 2 even though the changes are not related and for completely different pages and modules.

Example:

Project 1: Payroll. Hide a field on a payment page.

Project 2: Recruiting. Make fields required on requisition details.

Can someone explain why when I publish the change made in Project 1, all the work done and published in Project 2 disappears?
