After deploying new project extension it removes the changes that are deploy through other projects

Summary:

We are working on multiple parallel projects in Redwood, each handled by different teams. We've created separate Visual Builder projects for this purpose. However, we've noticed that when we deploy an extension from one project, it removes or overrides the changes that were deployed through a previous project.

For example, in Project A, we deployed a change to enable the Connection AI Assist feature (set to TRUE). A few days later, after deploying Project B, we found that the changes from Project A had disappeared — the AI Assist feature was no longer enabled.
