Integration Performance Tuning for GTM

I'm looking for options/suggestions to speed up the execution time for inbound GtmTransaction XMLs.

From time to time I get few GTM Transactions which have 500+ GTM Transaction Lines & they take up to 1 hour to completely process even when the rest of the system is almost idle. I don't see any backlogs in the Event Queues or found any deadlocks either. It is just that the system is taking its own time to process the whole order.

I have an agent that gets triggered when an Inbound GTM Transaction XML comes & its performs all 5 types of screening, populated COO on the lines, few data assignments & summing up few quantity qualifiers. All these are done using standard agent actions, there's no customization.
