Entity Restructuring

We need to make some major Organizational restructuring change in the Entity hierarchy at top as well as bottom level entities. what would be most effective and feseable solution to to attain this>?

P.S - We have a customized the consolidation rules due to which shared alternate hierarchies are making the consol entities unbalanced.
