Run Create Shipments ESS Job for 15 orgs but exclude the job from considering 2 org

Scenario: Requirement is to run Create Shipments ESS Job for 15 Ship-from organizations but exclude the job from considering 2 Ship-from organizations. We have tried to call the Create Shipments ESS Job separately for each 15 orgs but it is taking too long to complete the runs for all 15 jobs. And when we did not pass any Orgs, ESS job is considering all Orgs, so we are unable exclude the 2 Orgs which should be excluded. Need help on how to quickly run Create Shipments ESS Job for only required orgs (15 Ship-from organizations) in less time?
