Publishing VBStudio project causes changes in structure

Has anyone experienced this issue and has found a fix?

We have published an update to our Redwood project through VBStudio. This forced our PROD and TEST structure updates and showed links that were hidden before, which we didn't expect and never happened with previous releases. Can someone explain why would that happen?
