Deleting Model Structure

We have previously been told to effectivity out unused rules/options/features of our BOM Models and not to delete them. Several of our Models now have structure that is getting cluttered with unused nodes.  Has anyone had issues with deleting model structure?  Is there any harm in deleting the unused nodes?  We are currectly using 11.5.9 but will be upgrading to 11.5.10.25.44 in the coming weeks.
