12.03 to 12.1+ Upgrade question

Hi Everyone,

We are planning an upgrade from 12.03 to 12.1 + and at past clients we ensured that all program/executables customizations and custom sequences, etc. are registered under our custom application top.  At my current company I noticed some of the programs are registered under the standard application tops.  Will these programs/executables/sequences be lost during the standard upgrade?
