Database set up... cost or rule based?

 We completed a database re-org over the weekend.  Because our database is cost based some users reported performance issues running queries in the UI (all database statistics were lost after the reorg).  What are the pros/cons of both cost base/ rule based database configuration?  What is the recommended set up?
