Question on Customer item Cross References

I have a question with reference to the discussion 2763877.

Will this setup of customer cross references to filter to only items of Customer choice,  impact elsewhere?

What if we order Configure to Order Items under this scenario? It will be interesting to know. I am posting this query separately with reference to this discussion to track distinctly.
