Still awaiting shipping

 Hi,
     The scenario is i have 2 item , item a and item b and i shipped all in item a but item b shipped only 0 so 2 will be backordered. So i want to run invoice after ship confirm but the status in sales order line item b is still awaiting shipping not closed. What should i do? please advise
