Question about autoinvoice

Dear all,
I have recently set up a new inventory organization, when i finished ship confirm, the sales order line is shipped, shipping transaction status is interfaced, but i cant see any lines in interface line,  i have to run workflow bcakground process and generate autoinvocei in order to have invoice,,   how to i let the SO line closed every time i ship confirm by not scheduling the workflow back ground?
