Slow processing of the custom interface per Database Upgrade from 9i to 11g

 We are experiencing the slow processing of the custom interfaces in GL/HR per database upgrade from 9i to 11g. Any practical advises would be very helpful.

Would be the indexes rebuild any helpful? It was disabled over the upgrade - how often to schedule?
