EMOD E Mail recognition Issue

Since implementing use of the EMOD Tool,there seems to be an issue with customers recognising the e mail issued from EMOD rather than their normal points of contact.I am looking for suggestions to enhance EMOD e mail recognition when received in the Customers Inbox and also ways to improve our "Click Thru" and "Message Opened" rates,Thanks,
