Home BU different from HOME CO

Is there any issue if Home BU in employee master is set to a BU which does not belong to the Home Company? We have some employees who will be working in a project in a different company but their wages will be paid by the current home company. The labor and burden costs will be borne by the new BU. I know that we can override the job location on time cards but with this set up Home CO always defaults in job location on time card. Any help would be highly appreciated!
