DBUA Errors - Ignore vs Abort

We are upgrading from 9.2.0.8 to 11.2 using the DBUA. On encoutering errors, we can fix the problem (such as user quotas on the SYSTEM tablespace ) and hit Ignore to continue. Is this a reliable way to get through? If the Ignoe button is clicked after fixing the issue, will any updates be missed?
