Disabling database options, potential downsides

I want to disable the unlicensed database options to Enterprise Edition on Windows 64 bit using chopt. I want to do this, so that there is no doubt about whether we use any of these options. 

One of my fellow DBA's thinks this could give us potential trouble at some later time, if we after licensing want to enable one of the options again. The thery goes that any updates and patches that have been introduced in the mean time may not have affected the software in the particular option that is to be reenabled. 

How dows dis/enabling on Windows actually work, and how is it affected by patching?
