Applying patch upgrade for Standalone 10.3.4.1 Note: 797057.1

Sorry, but having issue understanding all the steps outlined for applying latest patch.

Our setup:
10.3.4.1 Standalone, installed on Liinux Server with RedHat
Running on oc4j
Scheduler database is 10g, and installed on same Linux server.

I've copied steps 3-6 from the patch install instructions here with my questions in bold:

3 - If you are using Scheduling, back up your existing BI Publisher Scheduler schema.
Are we supposed to have database up or down during patch install?

4 - Shut down BI Publisher.
How? Shut down from EM by checking xmlpserver and clicking stop button?
or Shut down by command line? However our script stops oc4j which needs to be running so we're confused.
