Agent Clones and commonenv

We have customizations to our AH/bin/commonenv and AH/sysman/config/emd.prpperties for performance, however, when we try to clone an agent home, the clone loses our customizations. I have tried putting the customizations into the commonenv.template and emd.properties.template files, but these also get stepped on by the clone process. Does anyone have any suggestions on how to keep these files from getting stepped on?
