Can you exclude a company from the Intercompany Settlements Process?

Yes, you can exclude a company from the Intercompany Settlements process by using one of the Configured Hub Methods.  See <note 1419314.1> (How to Exclude Companies from the Intercompany Settlements Process) for detailed information.
