End dating code combination

We have a requirement for end dating the code combinations which are in thousands as we change the department codes and end date the old departments. We recently found that if we are uploading JVs thru ADI's and using interfaces to upload transactions from AP or AR the system allows to pass the transaction even if the department is disabled.

Can anybody  suggest of a better way or API to use instead of doing manually whcih might take weeks.
