Testing Rel 12 upgrade and cannot find custom Payment Formats.

We are testing Rel 12 upgrade and walking through the new payment process setup. We cannot find any of our custom Payment Formats from rel 11.5.10. Should they have been converted over programmatically or do they need to be setup manually?
