End Dating within Flexfields

Hello-

I have an issue with an FSG report not matching our Discoverer YTD balance query we have for a few accounts.  After researching the issue I see that the company, cost center, account, interco combinations that are not pulling into the Discoverer YTD balance querying have been "end-dated" in Oracle (rightfully so).  After removing the end-date and trying to re-run the query I am getting the same results.  This  does seem more than coincidental that the dollars I am off are those items end-dated. 
I recall hearing at some point in the past that end-dating can cause issues down the road and I suspect could be why FSG report work, but Standard reports and Oracle do not??
