Columns Missing in Siebel Repository

We have recently upgraded from Siebel 7.5.3 SEA to Siebel 8.1.1.7 SIA and we have follwed the path Siebel 7.5.3 SEA to Siebel 8.1.1 SEA to Siebel 8.1.1.7 SIA. However after upgrade we notice that lot of Custom extension Columns are missing from many tables. The behavior is weird since some exttension columns are present.

One observation i can say is Most of the extension columns in Siebel 7.5.3 did not have a sequence number associated to it.

Has anybody got any insights
