Clarification on Applying Oracle E-Business suite 12.1.3 Suite Wide RUP on top of 12.1.1

 Need Clarification on Applying Oracle E-Business suite 12.1.3 Suite Wide RUP on top of 12.1.1.Customer Initially running Oracle E-Business suite 12.1.1(linxu x86-64), After few moths we have apply family specific RUPs ATG 12.1.3 and HRMS 12.1.4 on top of 12.1.1. 

Now Cusomter need to Apply Suite Wide 12.1.3 , What happens to the Madules (ATG, HRMS) which are already on latest levels(12.1.3/12.1.4), will the Suite Wide 12.1.3 RUP mess up those Muduldes(ATG/HRMS)? 

Please help me on how to proceed.
