ACH and wire transmitions

Has anyone worked with banking instituitions to set up ACH or or automatic electronic wire transmitions.  We are trying to set up both types thourgh Wells Fargo and need advise on possible gotchas with set up and using one payment type with multiple formats.  Any advice is welcome.
