Chart of Accounts

We are investigating what the implications are of having a chart of accounts in which the Balancing Segment and Intercompany segments are different lengths?
In the example the balancing segment is 4 characters and the intercompany is 6 characters (the original 4 with a prefix of 2 characters), can anyone advise on what the implications of this are and whether it is allowable under standard functionality?
