What is the relationship between settings in the Admin Console and setDomainEnv.sh?

I'm a SysAdmin -- after years of happily supporting the infrastructure for a custom development group I'm suddenly confronted with pre-developed 3rd party applications like SAS and ALM. I'm finding that they require, for example, jars to be added to the POST_CLASSPATH variable in setDomainEnv.sh. The apps work fine IF I start them from startManagedWebLogic.sh, but not at all if I start them (as I prefer) from the Admin Console. There doesn't seem to be any way to configure the PRE and POST class path in the Admin Console, and the setDomainEnv.sh doesn't appear to get run when I start
