One BOM for costing, another for work orders?

Standard costing (07) is used
A customer needs to have afixed quantity component on the BoM for manufacturing operations. (regardless if you make 1 or 50 units, this quantity remains the same)
However, when they perform cost rollup/freeze, they want to use a pre-defined allocation (% of the fixed quantity material) as cost component as otherwise the unit cost would be affected by the fixed quantity material in the BoM
I think this is quite common but can this be achieved without using a separate BoM for cost caluclation (one BoM for cost rollup, another BoM for actual work orders)
I assume this could be handled by creating a separate BoM using the batch quantity + another using <blank> or 1 EA or using a different BoM type alltogether that would be used in Mfg transactions. However, i would like to have a recommendation on best practies in this area.
