Workflow Archive drops branches - anyone see this issue before?

Has anyone ever seen any issues with the SIF Archive functionality for Workflows within 8.1 (8.1.1.7 SIA)?We had an experience where the Archive dropped some of the branches from the SIF file.
However, if we use the Export Workflow functionality they are there. 
This causes concern for us since were using Version Control, it means our Workflows in version control may be missing information.

* Have logged an SR with Support on this already, but want to see if anyone here has seen this *
