1099 electronic filing

We use a 3rd party processor for our corporate accounting but our manufacturing plant uses JDE.  Since the accounting processor is already filing electronically we are unsure if we can also file electronically for the plant.  Both corporate and the plant uses the same tax EIN and the data would be sent in two separate file transmissions.

Does anyone by any chance know the answer?
