Individually processed Kit components (dirty Kits) and Costs

We have recently upgraded to 9.1 from 8.0.  We have found out that our picking process (we pick the components individually) is creating a dirty kit.  This causes the cost (extended ecst) to move to the kit component and away from the kit parent.  However we are also using transportation, and therefore the price does not transfer to the component, it all stays on the parent item.  This is causing us some trouble on margin reports.  It appears that the parent item has 100% margin while the components have 0%.  Has anyone else experienced this?  Any good solutions?
