Notifications sent post clone

I'm sure I'm not the first to run into this problem, so hoping someone can help me out. After our clones, when we start the Workflow Notifciation Mailer on our target system, it sends out all of the emails that were going to originally be sent from our source system. I know I can set the override address for future notifications, but I don't have a chance to set it before the existing notifications are sent.
Any recommendations on how to stop this? Our users are starting to get confused since they receive similar notifications from our test and production environments.
