Payable freight charges being deleted from F4945?

We are having trouble with payable freight charges deleting from F4945. Anyone else having this issue? We installed the ESUJK22007 which was a known bug, where if there was more than one shipment with the same rate schedule etc. and you zeroed out the charges for one shipment the others would not post. We installed this but this is not the case and has not solved our issue, we still have had several shipments where the charges are not appearing in F4945  after freight update has processed .

anyone else have similiar issues?
