Unable to see shipping and handling charges in iStore

Hi All,
We have implemented iStore 12.1.3 and have been using for past 1year. Now we have observed that istore application doesn't show shipping and handling charges ( it shows as $0 ).

Its strange that after order has been created from istore, it starts showing shipping and handling charges both in iStore order tracker as well as in OM ( Order Management)

Anybody has any idea that we are missing few configuration or setup?
