Where is XML Generated

We have an issue with the XML that is generated from the Invoice application.  We modified both the Printer file and the RPG program to meet our needs, and when we run the the standard DW our output that prints is correct and accurate.
We created another DW version to now generate XML to the IFS.  The XML that is generated does not match what the printed version created - example.  We changed the sort sequence and now there is a field with a break level where we do not want it.  We added some fields to the detail, some of them show up in XML and some do not.
