New York City Tax and Commuter Tax Tax Types M & LR

I need some assistance in knowing if New York city tax should have both tax type M and LR coming out of employee's pay checks?  Vertex is taking it out and I believe there should be a city tax but don't know for sure.  LR tax type is the employer side and M is the employee side.
