Auto Reconciliation Duplicate Open Interface Transaction

When executing Auto Reconciliation request, some transactions are'nt unreconciled.  The message is "duplicate open interface transaction".  I do have other transactions with the same reference number but they are old, already reconciled and with different amount.  Is there any way these transactions can autoreconcile?
