Config Manager Utility - error

I'm using the Configuration manager to merge two different configurations of the same solution. What does the error message "Target Conflict: Target Index is out of range of new parent's child list" mean? is there a smart way to solve it which does not imply merging the two config and then manually rewrite anything that caused this error?
